You see, after I lost the header, I went into the customization layers and I saw two layers: one for "user" which had all my colours in the sourse code and one for "theme" with the code fro the header. because I didn't remember to check in "Look and feel" tab I was puzzled.
SO I tried to go to the original state and deleted the "theme" layer and re-created it. That didn't help.
Then I deleted "user" layer" just in case. This didn't help too and I lost the colours at this point.
I had the colours saved, so I went and re-stored them. At this point I noticed that "auto-generated Customizations" layer was created. So it seems to me that this layer is created every time one makes any changes in the non-code modifications. And it must have been created by some error in you case.
Hmm. And all this loosing of layout - I actually lost the whole layout at first is very discouraging.
