I think Joff honestly believed that Ned was a traitor (I don't think he figured out that he is not Robert's son), but What bothers me is that Joff did not say anything to cersei. he was such a mamma by and he seemd to always blurt anything on his mind. Why didn't he blurt out his plan to kill Ned?
We will see, there might be some revelations coming up inthe future books.
