Are you sure that you have chosen that theme layer from the "look and feel" tab - under "themes" you want to make sure you've chosen your theme layer from the dropdown menu (it should appear at the bottom under "custom layers").
If your code for your layer is the same as it was before, then it's not the code that is the problem, it's something else. When I had my problems with my layout, there wasn't any problem with my code, it was rather in what had been selected - LJ had somehow selected something different for me, and I had to delete something that had just appeared in there and taken over all my settings (which is just weird, because I definitely did not put it there).
