I always thought Joffrey did it because he could. I can imagine Littlefinger having a part in it, but Joffrey is just a sick and twisted teenager, and he's king now, so why the hell not have Ned beheaded. He doesn't seem to have a whole lot of insight into the politics of things anyway, so let's have some fun with the power.
